The audio should be pretty robust using the analog RCA connections. Have you tried a new RCA cable? Also, in the HR44's Audio Setup Menu, disable "Dolby Digital".

Yes you will lose the recording but with On Demand and multiple showings you should be able to replace them and the DVR is for time shifting not a storage device as the hard drive can fail at anytime.
